im replacing my timing chain in a 289 do i align the dots together like top of crank to bottom of cam or another way

Yes that is correct. The dots are on the crank gear and the cam gear. they should align when the crank gear has its dot at the 12 o clock position and the cam gear dot is at the 6 o clock position.
