I am about to embark on restoring my #s matching 1967 GTA "S" Code Coupe. Living in the desert of SoCal, I was wondering; If I go to all the expense and time of accumulating all the correct parts, would installing OEM Factory air hurt the value of my car. I realize it would not be correct for Concourse, but not planning any trips to Monterey any time soon.

Probably not. I 'd recommend a Classic air system though. it uses the new refrigerants and is designed to 21st century criterion.

since you are going to tear into the car.. for a restoration..
you might want to spend some time researching ... or in a junk yard tearing down some headliners on newer cars and trucks... see how they insulate the roof panels of newer cars as they really don't get a lot of heat transfer through the roof panel...
there may be some thermal spray to apply.. or some thermal insulation you can apply to the inside of the roof panel when you have the headliner out.. that will not effect the headliner installation..
i have seen something like that in one of the magazines here.. but there are about 40 auto and truck magazines but i don't recall which one...

While you can indeed order a Marti report for a '67 such as yours, which would show any additions like A/C as being non-factory original/installed, if the conversion is done with all correct parts I do not seeing it hurting the value of the car.
As for insulating the roof, you can use the standard woven fiberglass type material that the OE used, or more modern insulators like those from DynaMat and others.
